I've given this some thought and the I think my current favourite would be Squid Girl, since she's the main reason I love that show so much. Chizuru deserves special mention though.

Can I give more than one favorite? :P I'm partial to main and supporting female characters whose main and back storylines are not primarily driven by romance. They're gritty, smart, beautiful badasses who fully deserve their status wherever their skills and interests lie. I just can't resist them! :D 1.
